Autumn's flaw isn't really her beliefs, it's her naivity. She never really considered that her beliefs could be wrong, or that decent people could disagree with her, mainly because she hasn't had enough interaction with people with other beliefs till now. She's naive, not because she's idealistic, but because she won't entertain other beliefs before condemming them.Autumn, in my humble opinion, is a prime example of how to write a character that with just a simple defining trait manages to be realistically unsympathetic to other characters and eventually the reader. She's coherent, she even tries not to be a dick to other people but fails due to a personal trait that is not inherently a flaw and could by some even be deemed a virtue.
Actually, I think she has two such traits, religiousness and idealism, which are not flaws per se but become problematic for her interpersonal relationships because of the particular context she's moving in. She has a set of values she believes strongly into, but the world around her either doesn't care for those or flat out condemns them as either naive or paternalistic.
All this of course if we believe her explanation of the suspicious items she keeps in her room.

Lin is a correct example of naive, she both doesn't know thus doesn't understand a lot of stuff and she is devoid of any artificiality in her manners; she's also gullible. Autumn on the other hand knows fully well what in her view constitutes sin and that others entertain such ways of life. She knows in the game's country things are that way and the people around her thus might not agree at all with her religious sentiment. But she acts based on that nonetheless because she is that way. She knows yet she can't do otherwise because she's idealistic both in her faith and in her view of elven slavery. - Decompiling Ren'Py games is really easy with UnRen. I do it all the time.
- Python is a legitimate high-level scripting language. Ren'Py is built on top of Python, which gives you the ability to do ANYTHING. I say this as a c++ and Python programmer, who knows just a little about Ren'Py.
