Yeah but one is a queen and the other one isn't.

The prosecution checkmates.

I don't understand the Queen's logic on pain and misery, which she claims to be the only things her husband and son knew. After all, the war had broken out between the Kingdom and the Goblin Horde from which the goblins had lead a forthcoming war.
Rather than believing her own son who she had personally watched grow up, the Queen takes the side of a goblin who she has only be together with for mere days.
I know that most of these games don't really have a coherent plot and reasoning; however, it still infuriates me knowing how little prince Deren was called out by his own mother while trying to save his family.

You missed the fact that yes, at first the queen's logic about pain and misery. She's still on her right mind, shows her motherly feminine attribute to care and feel sorry. The problem is the goblin took advantage of that hospitality and secreted mind altering, mindcontrolling pheromones from the goblins spit and sperm that took over the queen's mind when she breastfed him. So the queen is basically under hypnosis the whole time. If you replay the game it explains this. That's the reason why she cannot break free from the goblins lust. And always took the goblins side. I think prince Deren is smart and kinda figure what's going on and decides to feel bad for his mother who's under the influence of the goblin and free them both. The king on the other hand is furious as fuck and wants to kill them both.

After the Prince freed his mother and the goblin from the dungeon, the Queen does still display a hint of love remaining for her son.
And I did miss the part about the aphrodisiac bodily fluids since I basically did a quick scan of the game via skip mode to view the different choices.
Though looking back, the Queen should've hired a wet nurse or something instead of going in herself, but that probably could tie in with her "kindness" or whatever.

I mean her love for her son is still there. But, instead of 100% love for her son Deren. Maybe, 10% for her son and 90% for the goblin. I think it started once the goblin got close contact with her skin. The goblins aphrodisiac I guess is very potent The very first time was in the battlefield when the goblin latched on behind the queen's legs to hide from the guard trying to kill it. It think it started there and then the hug they shared from the very beginning. The queen is pretty much doomed at that point. Next time, if you're a king, keep your queen far away from the battlefield/enemy lines.
