Did this happened to you with The Point only? Cause when I first reached Stage 5's Boss Zone the first time, I did it with Tails, and Zeena's dialogue prior to fighting her wasn't triggered so I put a new game and with the other characters I could fight Zeena, beat her, and enter Stage 6.
